You finish one block at a time, pick up the crystals, then move on to the next block. It's a shame that the enigma is so tedious when the boss fight at the end of it is the best in the game IMO. You only need all the blue crystals if you want Bracers of Armor +8. I had 3 extra blue crystals after opening everything.
